Our Green Cheek conure has had a line in his beak since we got him, like it once broke off and it regrew or that he has had nutrition issues since that part of his beak started growing or something.

Anyways, in the last 48 hours this section of his beak has started flaking off in layers. He is rubbing it on his perches to help get it off.

My questions are:
1) Is not normal? Do thier beaks normaly go through a process like this?
2) If this is not normal what can have caused part of his beak to appear like this?
3) If it is not normal, how much of an issue is it? Do we need to get him to the vet ASAP or what?

That looks normal. The beak is bone covered by many layers of keratin (like our fingernails) which are constantly growing. Older layers naturally wear off with use, and sometimes will peel or flake a little.

I agree with Karen, it sounds normal. That's why it's important to give them toys to destroy because it keeps their beaks "naturally" filed down.
